Image Acquisition


How is biomarker signal corrected for CODEX images?

For each acquisition, blanks are acquired in each channel for background subtraction, and are adjusted for exposure time per channel. This step is primarily done through the Akoya Fusion machine, which outputs stitched, background subtracted images onto the computer.

Do you perform spectral unmixing?

We only acquire 4 channels at once (including DAPI), which are fairly well separated, so there is no need for spectral unmixing. Please see **Akoya's website** for more information about the lab protocol.

My Group’s Data


Is there a way for me to track progress of images once I upload them? Tracking progress of image import, as well as other processing pipelines such as segmentation, clustering, and gating, can be tracked in the Study Details Page under the Analysis Status tab.

Where can I find information about analysis versions that I used for my data? You can find which segmentation/biomarker expression version was used for any cell annotation by navigating to the Analysis Version Metadata in the Study Details Page. When you expand the Annotation Sets row, you will be able to see both the Segmentation version and Biomarker expression version.

How do you determine which studies are similar to mine?

We base study similarity on the contents within studies - including but not limited to clinical metadata, labels and descriptions, and annotated biological data.

Who can see my study under their “Similar Studies” tab?

Your study will only appear here to users who have access to your study. This will include others in your group and others you have directly shared access with. If you explicitly publish your study to be public to all users, then all users will be able to see this study in their “Similar Studies” tab.
